Running Flash files as banners takes some extra work. You can display them easily as HTML (rich media) ads, but in order to track click-throughs you will have to edit the Flash file to redirect to ad-eagle, building the URL into the file. The URL would read something like this:

http://www.yoursite.com/cgi-bin/ad-eagle/go.cgi?rotation=RotationName&id=BannerID

So, you will have to decide on the banner's id before adding it to the system, and use that id in the URL above.
